She is then captured, and incarcerated in a captured nuclear submarine - if you are wondering where this came into it, the Russians had lost a nuclear sub in the Atlantic, the bad guys had sequestered it. The idea was to use the missile warheads to deliver the deadly chemical to the USA. The advantage being that the chemical dissolves in water. The US Navy are then involved in stopping the sub.
